If it had been a comparison between Phd from JNU vs IGIDR, then JNU would've been a clear winner for me. Some people prefer JNU as it offers a lot of freedom on how you want to go about your research. Even in the masters course JNU offers only elective courses in the second year. You're absolutely free to choose among them. There are no compulsory courses. This is probably the reason that you'll see esteemed alumni from JNU in fields of politics and economics. Some people also like the inter-disciplinary interaction among students that JNU has to offer which is particularly helpful if you're going into research.
Also if you'd check out faculty from DSE or JNU then you'll see a lot of professors and asst. professors that have done their Phd from JNU.
Another advantage of JNU over IGIDR is where the colleges are located. Not just Delhi vs Mumbai. The IGIDR campus is a bit remotely located.
The comparison of the MA vs Mphil/Phd course makes it a difficult choice though. I would've gone for JNU.
